Here's my view based on conversations with FW staff at Open Days, personal observation and inferring lots.
Facts
1. Book 6 will contain the Legiones Astartes rules for the remaining Legions other than Thousand Sons and Space Wolves, but will not contain rules for any elite units or the remaining Primarchs.
2. FW have stated that upgrade packs for the remaining Legions will be out this year with the aim that owners of the missing Legions can start to build their armies as "most armies uses the same rules" - Alan Bligh
3. FW have released a range of paints to paint all the Legions including traditionally more difficult ones like Alpha Legion and Sons of Horus.
4. Autumn this year will see the Heresy Master Class book that will explain how to paint all 18 Legions with clear examples.
Personal Observation
5. FW have had lots of complaint levelled against them that certain units have not been sculpted from earlier books due to new ranges being released (Solar Auxilia, Ultramarines etc).
6. New GW Ad. Mech range has a lot of styling similar to 30k such as autocannon barrels, Volkite-esq weapon styling.
7. Over the last 6-9 months, FW have refered to the Heresy set much more consistently as "Age of Darkness" rules and as a supplement to regular 40k.
Inference
8. Heresy has taken off faster, larger and greater than FW hoped it would.
9. Success of the Mechancium led to GW studio developing Ad. Mech and Robots for regular 40k.
10. FW Designers are moving back towards larger sculpts and unique troops as opposed to more "regular line" troops, eg: Mastadon, Warlord, Magos with Servitors, Xiphon, Ultramarine Suzerin, Stormbird.
11. Cross-selling has become more accepted. The new Militia list encourages the use of any model in the Citadel or FW range; more pictures of GW models in the main Heresy books.
So where am I going with this? My personal view (and hope) is that the rules are going to be left with FW to develop as part of their original remit (in conversations with Alan Bligh) was to produce large scale books concentrating on key campaigns / events. Badab War, Siege of Vraks and the Imperial Armour books support this. Also, FW will continue to develop the more specialist vehicles (Sicarians, Spartan, Super-Heavies etc) and units such as Legion Elites (Justaerin, Death Shroud etc). The new Mastadon and Ordinatus WiP together with Ultramarine elites support such ideas.
Together with this, GW Studio will pick up the "basics" of the range. Power-armoured line troops that could be used in a variety of squad types, HQ choices (remember FW have not released any Centurion sculpts beyond the Champion and Master of Signals other than event-only models). This does two key objectives: One: lowers the entrance cost for people wanting to start Heresy and two: relieves pressure from FW to focus on specialist models rather than "everyday" units that everyone has access to.
You could also consider how many Chaos and Space Marine players may want earlier marks of armour for regular games of 40k and the modelling / conversion opportunities this may offer to gamers. It could also lead to GW supplements for Chaos Legions using these models. This links back to GW's stated aim of "a model company not a games company".
Is this a separate game? I don't think so. Is it a move of taking away from FW? I hope not as many of us agree, FW have a very different method of working which is much more customer friendly and appeals to a more mature (in age and temperament) style of gamer. This is a case now of just watching what will happen and not just assuming the world is ending. I have trust in The FW Team to fight for their corner and their have certainly proven the success of the Age of Darkness to a key niche of gamers. An important niche as they tend to have disposable income to spend.
Sorry for the length of the post.
